I see the values captured in the activity Map viariables using the Adobe Debugger - but when using the Extension in chrome to view the activity in a page format it is missing some links.

What "Extension in chrome" are you referring to?
If the Adobe Debugger shows the Activity Map data, then the data should have been captured by Adobe Analytics properly. You should then be able to see the same data reported in Analysis Workspace's reports.
