Exporting MSI Email Content from Marketo via APIs
We are trying to get the MSI Emails Content (the HTML sent, not the original template) from Marketo via API's, however I currently can't see a way to do so.

You cannot. This is not unique to MSI emails: Marketo does not maintain point-in-time snapshots of standard emails exactly as sent, either.
